Apogee explains the Dual inputs of the Apogee One:

An Extension of Your Apple Gear

The Apogee One audio interface packs its own condenser microphone, so you can capture interviews, Podcasts, song ideas, vocals -- you name it -- with point-and-shoot ease. Even better, the included mic clip makes it easy to position it any which way on a microphone stand. If you want to connect your own external mic, no problem -- use the One's breakout cable to hook up a microphone to the XLR input. You can also connect an electric guitar, bass, or acoustic guitar with pickup to the One's 1/4-inch instrument input for direct recording.

Transparent, Detailed Recording

The ONE lets you record a single XLR microphone, or the 1/4" input plus the built-in mic in two-channel mode, all with 96 kHz/24-bit AD/DA conversion. Likewise, the One puts your iPhone in touch with seamless click-free transitions, thanks to its two read more built-in microphone preamps with a wide gain range of 0 to 63 dB. Dial in your desired levels using the controller knob on the audio interface or from within the Maestro software, and you'll be rewarded with low noise and articulate, detailed sound. You can use the One with dynamic, condenser, or ribbon microphones.

Sounds About Right

Not just an audio interface, the Apogee One serves as your pocket headphone amp and DAC as well, transforming the sound output from an iOS device or Mac from acceptable to awesome. Listen to music from your iTunes library, check out Spotify's latest tracks right on your iPhone, monitor mixes and tracks from Garageband or another Mac-based DAW, work with your favorite iPad apps, and more. The One works with any Core Audio-compatible app on iOS or Mac.

I preciously owned the first generation Apogee One for three years before purchasing this one. After contacting Apogee support to get an explanation from them how to utilize the instrument channel I've had no problems and am very pleased. Apogee Rocks ! My next purchase will probably be an Apogee Quartet.
